Introducere
Genele Paired box (Pax) codifică factori de transcriere care conțin un domeniu de legare la
ADN înalt conservat, numit domeniu pereche (PD), considerat principalul reglator al expresiei
genice și care sunt implicați în controlul proceselor complexe care au loc în timpul dezvoltării
embrionare (Blake și Ziman, 2014). Unul dintre acești factori este factorul transcripțional PAX6
(la om)/ Pax6 (la șoarece), acesta fiind esențial pentru dezvoltarea țesuturilor (ochi, nas, sistem
nervos central și glande endocrine) ale vertebratelor și nevertebratelor. Factorul de transcriere
PAX6 a fost izolat pentru prima data de la oameni, șoarece și peștele zebra și ulterior din alte
vertebrate și nevertebrate, inclusiv Drosophila melanogaster (Simpson și Price, 2002).
Identificarea proteinei eyeless de la Drosophila ca omolog al PAX6 cu expresie în dezvoltarea
ochiului a condus la propunerea unei funcții conservate în mod evolutiv a proteinei PAX6.
Cercetarea a căpătat amploare în momentul descoperirii faptului că supraexprimarea regional-
specifică a genei eyeless și Pax6 de la șoarece induce formarea ochilor ectopici la nivelul unor
părți multiple din corpul musculiței precum antene, picioare și aripi. Ulterior, studiile au arătat că
genomul musculiței de oțet conține 4 gene Pax6-like: eyeless (ey), twin of eyeless (toy), eye gone
(eyg) și twin of eye gone (toe) (Cvekl și Callaerts, 2017).
În general, cercetările cu referire la factorul de transcriere PAX6 au avut în atenție rolul
major al acestuia de a regla expresia altor gene în timpul dezvoltării ochiului, sugerându-se astfel
că un rol ancestral al PAX6 a fost acela de a genera o structură sensibilă la lumină. Totuși, există
și cazuri în care PAX6 nu este necesar pentru dezvoltarea unor structuri, precum în regenerarea
ochiului planariei (vierme platelmint) sau în dezvoltarea progenitorilor retinieni la șoarece
(Simpson and Price, 2002). Pax6 este exprimat de asemenea în sistemul nervos central (CNS),
sistemul olfactiv și pancreas, unde joacă un rol extrem de important. It regulates the expression of
a broad range of molecules, including transcription factors, cell adhesion and short-range cell–cell
signalling molecules, hormones and structural proteins. It has been implicated in a number of key
biological processes including cell proliferation, migration, adhesion and signalling both in normal
development and in oncogenesis. The mechanisms by which Pax6 regulates its downstream targets
likely involve the use of different splice variants and interactions with multiple proteins, allowing
it to generate different effects in different cells (Simpson and Price, 2002).

care pacienții manifestă anormalități oculare precum hipoplazie, cataractă, displazie foveală,
hipoplazia nervului optic și nistagmus. La șoarece, mutația genei Pax6 determină un fenotip analog
cu aniridia la om, numit “small eye”. La Drosophila, mutația genei eyeless determină fenotipuri
analoage cu cele prezentate anterior la om și șoarece și supraexprimarea genei ey în embrionii de
Xenopus conduce la dezvoltarea ochilor cu structura celor de la vertebrate (Simpson and Price,
2002).
Gena Pax6 are o lungime de 28 kb și conține 16 exoni care pot să producă câteva produse genice.

La mamifere, proteina Pax6 conține 422 de aminoacizi (aa) având 2 domenii înalt
conservate de legare la ADN: domeniul pereche bipartit (format din 2 părți) (notat PD – paired
domain) care se găsește la capătul N-terminal și homeodomeniul paired-like (HD).
PD (codificat de exonii 4-7) este format din 128 aa și este prezent la toate proteinele PAX.
Acesta este împărțit în 2 subdomenii, PAI și RED. Ambele subdomenii sunt reprezentate de 3
structuri α helix cu formarea a 2 motive de legare la ADN helix-turn-helix (HTH). PD recunoaște
un situs de legare bipartit format din aproximativ 17 nucleotide denumit P6CON și se leagă la
ADN ca monomer. Specificitatea domeniului PD este dependentă de existența a 3 aa (izoleucina
59, glutamina 61 și asparagina 64) localizați în subdomeniul PAI.
Homeodomeniul (HD) – codificat de exonii 8-10 – este format din 61 aa și se leagă ca
homo sau heterodimer la o secvență palidrom ATTA. La fel ca PD, HD este reprezentat de 3
structuri α helix cu motive HTH. Acesta este situat spre capătul C-terminal.
Regiunea C-terminală a proteinei Pax6 este bogată în prolină-serină-treonină (PST) și este
implicată în prorietățile de transactivare a transcripției ale Pax6. Regiunea PST prezintă câteva
situsuri de fosforilare și s-a demonstrat că este fosforilat de MAPKs P38 și Erk2 și de către Hipk2
(homeodomain-interacting protein kinase 2). Fosforilarea resturilor specifice este necesară pentru
transactivarea transcripțională mediată de Pax6 care se realizează prin recrutarea diferiților co-
activatori la enhancer prin interacții proteină-proteină. Înafară de regiune PST, domeniile PD și
HD s-au demonstrat a fi implicate în interacțiile proteină-proteină.
Pax6 este cunoscut că acționează ca activator transcripțional, dar, au fost descoperite și
situații în care acesta inhibă expersia câtorva gene. Pax6 inhibă expresia unor gene ale cristalinului
și expresia Crx în retină. Deși mecanismul exact nu este cunoscut, se presupune că inhibiția este
mediată prin competiția pentru ocuparea promotorului (Žílová, 2016).

Most recently, the unbiased identification of the “optimal” in vivo Pax6 binding sites
emerged from genome-wide Pax6 ChIP-seq studies of forebrain and lens chromatin (Sun et al.
2015). The sequences identified from over 7,000 “peaks” (see also section 4.1) are comparable
with P6CON with most notable differences in nucleotides 4 and 14 of the binding site (Fig. 2B).
Similar to the previous study (Xie and Cvekl 2011), a small portion (< 10%) of binding sites
possesses both PD and HD sequences (Sun et al. 2015). Another subtype of Pax6 binding sites
involves sequences with adjacent Pax6 and Sox2 sequences (Kamachi et al. 2001; Narasimhan et
al. 2015), originally identified in the chicken d1-crystallin enhancer (Kamachi et al. 2001).
Taken together, in vitro and in vivo studies of Pax6-binding to DNA converged to highly
comparable sets of recognition sequences (Cvekl și Callaerts, 2017).
Biochemical and crystallographic studies have shown that the paired domain actually
consists of independent amino-terminal and carboxy-terminal subdomains (hereafter referred to as
the ‘N subdomain’ and the ‘C subdomain’). However, for other paired domains, genetic and
biochemical evidence shows that the C subdomain has important functions and can make DNA
contacts. This domain is well conserved among Pax6 homologs, and a missense mutation in the C
subdomain of human Pax6 results in foveal hypoplasia (Azuma et al. 1996). To better understand
paired domain–DNA interactions and the function of the C subdomain in particular, we have
determined the 2.5-Å resolution crystal structure of a complex containing the human Pax6 paired
domain with its optimal DNA-binding site. This cocrystal structure reveals specific DNA contacts
made by the N subdomain, the extended linker, and the C subdomain.
The Pax6 paired domain was crystallized with a 26-bp DNA duplex containing the optimal
Pax6 binding site.
The Pax6 paired domain, like the Prd paired domain (Xu et al. 1995), contains two globular
subdomains (Fig. 2) linked by an extended polypeptide chain (residues 61–76). The N subdomain
(residues 1–60) contains a short b motif (an antiparallel b hairpin, followed by a type II b turn) and
also includes three a helices that fold like a homeodomain. The C subdomain (77–133) contains
three a helices with a related homeodomain-like fold. There are no protein–protein contacts
between the N and C subdomains. Sequence comparisons show that the N subdomain is relatively
well conserved among Pax proteins, and this
part of the Pax6 structure is very similar to Prd. The first few residues of the N subdomain form a
b hairpin that spans the minor groove of the DNA and contacts the sugar phosphate backbone of
both DNA strands. This b hairpin is followed by a b turn (residues 13–16) that makes important
base contacts in the minor groove. The b hairpin and b turn pack against the subsequent helical
portion of this subdomain, which contains three a helices (helices 1–3 of the paired domain,
residues 20–60, Fig. 2A,B). This N subdomain uses a helix–turn–helix (HTH) unit to dock against
the major groove at one end of the binding site. The extended linker, which contains residues 61–
76 and connects the two subdomains, binds in the minor groove near the center of the site. The
linker makes numerous contacts with the sugar phosphate backbone and the DNA bases over an
8-bp region.
The C subdomain contains three a helices (helices 4, 5, and 6 of the paired domain, Fig.
2A,B) and uses a HTH motif to dock against the major groove in the distal portion of the Pax6
binding site. Helix 6 (the ‘recognition helix’ of the C subdomain) fits directly into the major
groove. Docking of this subdomain also is stabilized by the phosphate contacts from the amino-
terminal portion of helix 5 and from the carboxy-terminal portion of the linker. Helixurile 5

The Pax6 binding site has a relatively standard B-DNA conformation in the crystals, and
the DNA duplexes stack to form a pseudocontinuous helix. However, there are significant local
deformations where the b turn and the linker bind in the minor groove. Although the C subdomain
is involved in recognizing the extended intact site, it appears that the N subdomain plays a
dominant role in DNA binding of the intact paired domain. The binding site for the N subdomain
shows a clear consensus sequence, the crystal structure shows more contacts in this region, and
the isolated N subdomain still binds DNA strongly.
The Pax6 linker that connects the N and C subdomains is well ordered (unlike the corresponding
region of the Prd complex) and makes extensive base contacts in the minor groove. Selections
show that binding site sequence is well conserved in this region, and minor groove contacts from
the linker explain the recognition specificity. However, compared with these amino- and carboxy-
terminal arms, the Pax6 linker is much better ordered and makes more numerous DNA contacts.
Having the linker tethered on both sides by the N and C subdomains may help stabilize the overall
structure of the linker region, and protein–protein interactions between the ends of the linker and
the adjacent subdomains also presumably constrain the linker conformation and enhance
specificity.
Paired domains can bind DNA cooperatively by interacting with other DNA-binding
domains such as the homeodomain. Like Pax3, Pax4, and Pax7 proteins, the intact Pax6 protein
contains a paired-type homeodomain, which is located about 80 residues downstream of the paired
domain. Although further data are needed to clarify the respective roles of these domains in gene
regulation, some sites are cooperatively recognized by the paired domain and the homeodomain.
For example, DNA binding to the adhesion molecule L1 promoter requires both the Pax6 paired
domain and homeodomain, and footprinting experiments reveal that the homeodomain protects
the DNA immediately adjacent to the binding site for the Pax6 N subdomain.
Modeling of the homeodomain and the Pax6 paired domain with this spacing shows that
the homeodomain and the Pax6 amino-terminal HTH unit can both dock in the major groove,
contacting opposite sides of the double helix. The first b turn and the loop between helices 2 and
3 of the paired domain are closest to the homeodomain, which has an amino-terminal arm reaching
the paired domain from the minor groove (Xu et al., 1999).

HD residues Gln1, Arg2, Arg3, Arg5, Thr6, Tyr25, Pro26, Arg31, Glu42, Arg44, Val47,
Trp48, Ser50, Asn51, Arg53, and Arg57 mediate the interactions with DNA (Figure 3A). The N-
terminal arm of the HD inserts into the minor groove and forms base-specific interactions with the
DNA. Importantly, the Oγ atom of Ser50 makes a direct hydrogen bond to the N7 atom of G6′ and
a water-mediated hydrogen bond to the N6 atom of A7′ (Figure 3A,C), thereby providing the
structural basis for selection of the sequence CG 3′ to the TAAT core by the PAX3 HD dimer.
